Hello BodeGier, the armor penalty at long range is used to simulate plunging fire. Most ships had thinner deck armor making certain parts of the ship more vulnerable to long-range plunging fire. In Naval War this is accounted for by the penalty to the armor roll on certain hit locations. Some ships had even less deck armor, represented by the "weak deck armor" special rule.
